Would ski goggles fit in the pouch?

The pouches are 7 inches long by 4 inches wide, so I think that ski goggles would be too large to fit in these pouches. I use mine for regular eyeglasses and sunglasses that fit OVER my eyeglasses.

Are these cases safe to use for cleaning polarized sunglasses?

No, the case is small and has very little ability to store ESD compared to a human.

The primary reason for eye glass cases is to provide protection. Are these thick enough to actully protect glasses?

They definitely are not a hard case. However I have been carrying them in my purse for months to protect my reading prescription glasses and my sun glasses for months and have had absolutely no damage. It depends on how careful you are with your items.
